possibly incorporating a feature within LyX. Since LyX already has a
"Track Changes" feature, I wonder whether it would be difficult to add

The only method I can think of is to use Notepad++ to view the

Never used Notepad++ but I would suggest vim diff. I guess its similar.
For many files, perhaps use the diff program instead, either on the lyx
files themselves, or a text export of them, which if you could easily
get from lyx with an AutoIT script (for windows).
