a minipage is just like a word in a paragraph! when i choosed
indented paragraphs in layout->documents, it makes sense, when
the minipage is indented, too. but this is controlled by
latex. this was my question, why there are an indent called
LyXMinipageIndent.

It is not only a minipage issue. For example, you might want to have
indented paragraphs in fixed-width column cell in a tabular.
It seems that the old method you used (storing \parindent in
\LyXMinipageIndent) is the correct way.
