The trouble with using \partcombineApart for this particular score is, there
are plenty of such critical rests on upper voice and doing a piano reduction of
these.
Is there any way to merge the stems/flags and rests that share the same
notes/rest on upper

this is likely one of many bugs and shortcomings in the default
behaviour of the partcombiner. See the issue tracker…
