It seems both of the problems (TeTeX 3 upgrade fails to complete,
lilypond fails to run) are due to some, ahem, suboptimal packaging I
did in the lilypond package.
To get the TeTeX upgrade to complete:
- run "fink update tetex". If it fails...
- Open a new shell window and run it again.

The thing is that LilyPond uses the file lookup mechanism used
in teTeX (the so-called kpathsea library) to be certain to find
the same files as the TeX related programs. If the distribution
you mention uses the same library, then it might be fairly easy,
otherwise it can get really messy.

I've CC'd this to the fink package maintainer. I think you have two
choices right now:
1) downgrade to tetex 2.whatever. I'm sure the fink docs (FAQ,
manual, etc) tell you
how to do this kind of thing.
2) wait until there's a new lilypond package and/or lilypond-devel
package.

tetex-base had troubles updating, so fink removed it completely (?).
This was clearly a common problem according to various fink lists.
