Thank you to MM. Barry, Scott, & Bréfort for your answers. The main
issue was the ragged last bottom. Once I added that line to the \paper
block, the staff spacing problem was solved.

Hi Trouten,
By default LilyPond always does that to the last page of a score. To
change that setting, add this line to your \paper block:
ragged-last-bottom = ##f
That should force LilyPond to fill the page.
