Just rerun setup.exe and make sure to follow the instructions at
http://lilypond.org/web/download/windows.html on how to select
the lilypond package.
If it still doesn't work, please read more at the bottom of that

This may seem a silly question, but is Lilypond a part of Cygwin (or the other
way round)? Could I be missing the Lilypond program?

You can open *.ly-Files with
Start cygwin with the icon.
You get a console window.
Type lilypond --version.
You should get a message telling you which lilypond version you are using.
If you get the message "command not found", that means lilypond is not
installed. Run setup.exe again and ensure that the lilypond package in
Pub
