This sounds very weird, since note heads and rest symbols come from the same font file. Regarding lilypond-book, I really hope you use the --psfonts flag and corresponding flag to dvips according to the documentation. Anyway, why don't you use the LINUX package at www.lilypond.org -> Downloads?
