I'm getting similar problems trying to compile the latest (both
cvs & 2.5.12) versions of Lilypond in cygwin.
The build falls over with the following:
chmod 755 out/midi2ly
/usr/bin/perl
/cygdrive/c/sandbox/org/lilypond/lilypond-2.5.12/buildscripts/out/help2man
out/midi2ly > out/

In my recent response to you, where I pasted a version of your .ly file
that I modified, the output looks better if you substitute the word
GrandStaff
for every instance of
PianoStaff
in the file. Your original file used GrandStaff and I changed it to
PianoStaff so it would have a brace

If you search the mailing list archives back some year,
you'll notice that this was a big problem with RH8. The problem
is (at least that's what I think) that your versions of flex and
gcc don't work well together. There's some information in

I am creating some music using the piano centered dynamics
template from the manual, with lilypond 2.4.2. It works great for the printed music,
but the MIDI output is unaffected by the
dynamics. How can I modify the template so that the dynamics will also be used
in the midi output?

Rerun lilypond with the flag
lilypond --verbose ...
and send a copy of the printouts to the mailing list.
