Hi Lanbo
lme_lowessPlot shows a time plot of the lowess regression curve for each group
in your study (two groups in this case). The curve for each group is a smooth
estimate of the trend in the mean response over time for that group. This is
only used for visualization purposes and can help in
Oh, the message about some of the the schedules being ill-conditioned is
not an error, it is just letting the user know the proportion of
randomly selected schedules were bad. In this case, you have quite a
large number. It should drop when you increase the ntp

That is a pretty big defect. Have you looked at the images to see if the
cerebellum is attached? Or perhaps a large part of the skull or dura?

Hi Surfers,
As you know, there are multiple ways to measure contrast to noise
ration (CNR). I am trying to understand how is cnr.nii generated as an
output from mri_glmfit command.
I also noticed that, cnr.nii values are mostly NaN when I have one
subject only. I am wondering why it is not t
Ok, thank you. I have one more question. For our 12 sec trials what should be
the size of our psywindow. We want a window big enough that it captures the
entire HRF. What would be the ideal setting to do that? I originally had it set
to psywindow= 0 30 1, but would that be optimal capture the en
Very weird! Can you please send us the log files?
Cheers,

Ok thanks. I tried to use the new version of optseq2 you sent, but I keep
getting a cannot execute binary file even after I have made it executable. I am
using it on a macOS Sierra 10.12.6. Is it possible that the version you sent is
not compatible with this OS version and if it is not do you ha
Yes, I sent the linux version, but it looks like the version you are
using is up to date

Hi Doug,
Do you have any idea why it is taking so long? I just ran 1092 files at 8AM
this morning and it is still going...
Thank you!

Hi All,
I wanted to follow up on this thread because I have been getting a similar type
of an error.
Here is the info from the terminal:
[arkadiysimac:Freesurfer/Freesurfer_Files_with_Freesurfer_Masks/Post_Manual_Edits]
amaksimovskiy% aparcstats2table --subjects SILVA033 SILVA035 SILVA039 SILVA
Can you tar up just the rh.aparc.stats files and send them to me?

In mri_glmfit, this is just the contrast value (gamma) divided by the
residual stddev (rstd), and something similar for the selxavg3-sess. In
mri_glmfit, the residual is the residual of the group model; in selxavg
it is the residual from the timer series modeling, so they are very

This is just the recon-all.log file for one of your subjects. What I
need to know is how you are running qdec (eg, the the table file and the
settings you used for analysis). Saying that it "crashes" is not
informative as things can crash in many ways for many reasons. Please
