As a follow up, I should say that once the data are "conformed" (ie,
the orig volume and after), you should not reorient. It will display
correctly, but it could mess up later parts of the stream. The input
can be oriented any way, as long as the orientation information in the
input file format i
No, tkmedit and the rest of freesurfer read in the orientation info
and adjust the display to assure that the subject's left side shows up
on the right ("radiological"), that superior is at the top, etc. As
long as the orientation info is correct ...
