Usually that is because the SUBJECTS_DIR is not set. I'm not sure how that
works on the Mac.

You can try running just recon-all -skullstrip first, if that doesn't fix
the problem, you can try changing the wsthresh and removing the
-no-wsgcaatlas flag (or add the flag if you didn't include it). Sometimes
that makes a difference.

Control points do a good job in fixing the problem for me. You just have
to put a string of control points (not too many) on the white matter
strips for every 2-3 slice.

Usually when I get the FindFacePath error, the wm.mgz is very bad. You can
try placing control points on the wm and rerun -autorecon2 and
-autorecon3. That worked for me.

To edit the pial surface, you want to use brainmask.mgz.
As for the wm.mgz, you're right in that control points isn't the solution.
Control points are to fix intensity problem, but you can also add wm
voxels manually to fix any wm defects. In this case, adding that many control
points
