Hello, Several of our scans are slightly misaligned along the horizontal plane, and we are currently looking for a way to align them using tkmedit. We've tried using the "Rotate volume" function. However, when we do this, our segmentation (aseg.mgz) does not rotate along with the anatomical image.

Do you mean that you have basically a spreadsheet of data that you want to run stats on? We don't have anything that will do that (most people use matlab or a stats package). One thing you can do is to create your FSGD file, run mri_glmfit on the pixel data. This will create a design matrix. Yo
