I have solved the problem with the automatic boot now.
Installing the r8168-dkms driver in the ltsp image fixes it!
It looks like the r8169 driver that is used by default in Edubuntu on
Realtek network cards, sets a flag in the BIOS when shutting down
that tells the computer that it should start

I can hide the floppy by blacklisting its driver like described here:
http://linuxg.net/blacklist-disable-floppy-driver-in-ubuntu/
It looks like Virtual Disks can't be hidden, so i mark this post
as "solved".
