I have solved the problem with the automatic boot now. Installing the r8168-dkms driver in the ltsp image fixes it!
It looks like the r8169 driver that is used by default in Edubuntu on Realtek network cards, sets a flag in the BIOS when shutting down that tells the computer that it should start again when it was waked up by WOL before.
