commented out, the lag takes a few minutes to kick in (vs immediately when not

I have the same hard disk, a 4T My Book from WD and I have the same problem.
The details might be a little off because I am not at work at the moment.
I used gparted to create a GUID Partition Table and created a ~3.8T
partition and a ~100G partition.
Disk Utility correctly identified the partit

I'm seeing the same problem with an fglrx package version of
2:8.960-0ubuntu1.1.
Removing fglrx really isn't option, especially on an LTS release.

Further investigation reveals the problem is localised to 64 bit Ubuntu
- LibreOffice 3.5.5 on 32 bit Ubuntu does not have this problem.

I should also add that I've tried running writer from the terminal, but
as the system freezes, it does not throwback an error (or at least an
error I can see).

I've figured out what triggers the behaviour, it happens whenever we use
the touchscreen.
Best short term solution is to disable the touchscreen. To do this on
Ubuntu 12.04 do the following:

Shortly after reboot, the problem starts occurring.
Haven't been able to find a trigger for the issue.
When opening the home folder, using the left Unity menu, we are unable to open

Thanks for the reply. Yes, I wasn't really sure if lightdm was the
source of my /tmp permissions problem (actually, pretty sure it isn't),
