This disappearance also happens to delete confirmation windows. So I
wrote a little bash script and made it autostart to always immediately
remove "skip_taskbar" from these kinds of windows which makes them
behave. Attached.

And if I explicitly minimize a progress window, it isn't shown in
switcher but I can raise it using either "Show copy dialog" or from
window-list applet.
