I'm using 16.04.1 and once I've used "Show Desktop" while copying something there's no way to get progress windows back unless I logout/login (or was it reboot even?). Tried all workarounds I could find, messed around with wmctrl (which worked nicely on everything else except progress windows) and tried out "window-list" applet to no avail.
However, I found one way -- to install compizconfig-settings-manager and under "General Options" untick "Hide Skip Taskbar Windows".
