ted doesn't see the main partition? I want to create another
partition for persistence, but I'm afraid GParted will destroy main
partition (which it doesn't see) if I try to do any changes.

I'm building this on Debian Jessie amd64.

in your live-system?
If you don't need it and it is not in your packageslist, set up
apt-recommends off (for example with "lh_config --apt-recommends
disabled" or in your build-configs), so it won't be installed, if a
package you use recommends (and not need!) it.
