copy of the debian directory from the upstream branch as I don't think
that should be there.

I can reproduce this but couldn't figure out whether it's just an external
dependency in the test suite or a genuine bug in the code. I've added an
"export TZ=GMT" to debian/rules to make the tests pass and filed an
upstream bug to see if they have any comment about it.

trashing my old repo and overwriting it with a new one. I made a huge
mess of the original sources and redid everything using the upstream
tar.gz file you pointed to.
If there are any checkouts they will need to be deleted and recreated from
scratch.

I'm currently in the middle of trying to ensure that all my stuff works
on Ubuntu 14.04 LTS and that Bio-Linux users can upgrade smoothly, so
I'll have to prioritise that over Debian stuff for the next month or so.
