I just inst
problem is with gpg-agent, pinentry-gtk-2 or
scim-im-agent. For the time being I just kill gpg-agent and that
"solves" the problem.
I'm not too familiar with gpg-agent and pinentry, so please let
me know what kind of debugging output I could produce to help.

I encountered exactly the same issue.
The only X related changelog I can see between the working and
non-working situation is for xfonts-utils (from 1.0.1-1 to 1.0.1-2).
Is there a way to confirm this assumption?
