I found that my problem with incorrect prefix setting when using biosdisk was due to /boot not having been mounted when I was attempting to repair things. It seems that if I had set modules "ata" to be loaded, grub-install did not set prefix to use "(ataX,Y)/grub" instead of "(hdX,Y)/grub".
