Charlie Bond's ALINE program
(http://crystal.bcs.uwa.edu.au/px/charlie/software/aline/) can handle
upper/lower case sequences.
In the menu bar: Tools > Alignment > Align All Sequences does the job
(using clustalw as a back-end IIRC) without changing cases.
