I'm having the exact same problem as Sergey Prokhorov (also with Unity 3D). Additionally, I don't know if this is related, but when I open nautilus or when it gets opened automatically, it doesn't take focus but it is moved to the front of the screen, so when I go to close it it kills whichever program I was previously working on. I'm having the same problem in 11.10; my clock is almost always 9 or 10 minutes fast. For me, it's been happening since I relocated from the midwest (U.S.) to France. When I run ntpdate, I get the following: someone@someone-UBook:~$ ntpdate 5 Mar 09:35:46 ntpdate[14926]: no servers can be used, exiting Occasionally, when I would manually change a setting with the time applet on the unity bar (any setting, not necessarily the time), it would update but be off at the next boot if not sooner. It's not just on completion; it seems to automatically refresh periodically, and the refreshes collapse the categories as well. I have this problem frequently and with every application on Ubuntu 11.10. If I switch to a different workspace with multiple windows present, the top window never gets focus. This is a real problem if you'd like to drag the top window from that workspace to a different workspace with the ctrl+alt+shift+arrow keys gesture. And it's an even bigger problem since alt+tab crashes unity 80% of the time in 11.10, so you can't use that to switch to a hidden window. This issue should be reevaluated as the OP's post doesn't illustrate all the implications of this problem. This shouldn't be "low" priority IMO. Consider these cases: a critical problem for bad window focusing is that the Unity panel (which houses the close button for maximized applications) acts on the focused window, not the top window. This means unless the user habitually reads the title bar (I doubt many do), they'll probably close the wrong window by mistake. Similarly, an alt+f4 or ctrl-q/w key combo may do the same. All of these may result in a loss of work if the hidden application doesn't employ a prompt-to-save upon quitting or frequent autosaving (as is often the case if you're typing something into a text box in a web browser). This is made worse if the users thinks his mouse-click/key-combo to close the top-window didn't register the first time; thus not realizing the loss of data until he needs it again (one could envision an employee sending their boss a half-finished document). I have these problems and more--editing pretty much anything in compiz will duplicate the effects in the linked PNG image and they will remove window menus and title bars, keyboard shortcuts, the ability to move windows... basically it requires a logout/login cycle to function at all.
