LilyPond handles accents etc. very well because it proceeds text files encoded in UTF-8 (that's a text character encoding). Hence the problem should come from your text editor that either does not handle UTF-8 encoding, either supports it but you did not save your .ly file in UTF-8 encoding. What text editor do you use?
