[Freesurfer] Difficulty Running Single Subject Surfaced Based GLM

First, I am new to using Freesurfer, so I apologize if any information is 
unclear.

I am attempting to use the following tutorial

 to do a surface based GLM in an individual subject (using my own data, not the 
tutorial data), but I am getting the following error:

Error using MRIread (line 76)
ERROR: cannot determine format of
/subnum/bold/runnum/masks/fmcpr.brainmask.fsaverage.lh
(MRIread)

I am getting that error because the fmcpr.brainmask.fsaverage.lh does not 
exist. To fix this error, I re-ran preprocessing using the following tutorial:

After preprocessing, I still got the same error.

Hi Rosie

It really depends on what your hypotheses are, but if you are covarying for age 
and gender in thickness you probably want to do so in an analysis of volume as 
well. The only real difference are (1) thickness doesn’t really need TBV 
covariation, and (2) thickness is a more localizable quantity than volume. Of 
course they are different neurobiologically as well, but from an analysis 
standpoint those are the two big differences

Hi Luis - Not sure if you've tried this already, but the instructions on the 
wiki should work regardless of what your default shell is, because trac-all 
will source the configuration file from within a c shell.

Hi Jim and Luis - The only change between versions of recon-all that would mess 
things up for TRACULA would be if the IDs of the structures in the aparc+aseg 
changed (e.g., the left thalamus changed from 10 to 100) or a new structure got 
added to the aparc+aseg that wasn't there in the previous version or a 
structure got removed. As far as I know, this hasn't happened (the recon-all 
crew can correct me if I'm wrong). So using the output from an older version of 
recon-all when running a newer version of trac-all should be fine.

Since we now also recommend the thalamic nuclei segmentation for the latest 
version of TRACULA (when tracts that terminate or neighbor the thalamus are of 
interest), as Jim said you can always just run the thalamic nuclei segmentation 
on top of your existing recon-all output.

If so, is it ok to run the new segmentThalamicNuclei.sh and segmentBS.sh 7.2

[Freesurfer] Requesting to clarify doubts on data analysis

   1. For each subject, is it recommended to normalize the raw volumetric
   data by total intracranial volume? If so, is it true only for volumes of
   subcortical structures or, both subcortical and cortical structures?
   2.  In the same way, do I suppose to normalize


   - Different cortical thickness with mean cortical thickness
   - Cortical surface area with total surface area
   - Different cortical curvature with mean cortical curvature

The Matlab MCRv84 release used by Freesurfer is too old to be supported on 
MacOS 11 Big Sur by The Mathworks (looks like you are running MacOS 11.5 beta 2 
release).
There are also error reports similar to yours with old versions of Matlab on 
different versions of MacOS.  From what I read on The Mathworks web site, 
it looks like a fix was made in R2017b, but I don’t if that release will work 
with freesurfer or MacOS 11.
If you want to try that release, you could do the following.
Download R2017b

After downloading, double click on the zip archive to get the dmg 
archive.  Then double click on the dmg archive to see the installer pkg.

When you double click on the installer pkg to run it and go thru the steps you 
will get to a window showing the install path.  Type in the path 
/Applications/freesurfer in the installer window and then click on Next.

Then when the installer finishes you should have a subdirectory 
/Applications/freesurfer/v93

The new v93 subdirectory needs to look like it has the MCRv84 distribution 
name.  So save the MCRv84 distribution by just moving it aside as 
something with a different name like WAS_MCRv84

$ sudo cd /Applications/freesurfer
$ sudo mv  MCRv84  WAS_MCRv84

Use a soft link to allow the new v93 directory to be accessed with the old 
MCRv84 directory name ...

$ sudo ln  -s  v93 MCRv84

Now when you ls /Applications/freesurfer/MCRv84 you will really see the newer 
R2017b matlab release under the v93 subdirectory.

The Matlab installer will probably say to set the environment variable 
DYLD_LIBRARY_PATH and show paths with /Applications/freesurfer/v93   I 
think that is OK since now there is both the real subdirectory 
/Applications/freesurfer/v93 and also the soft link MCRv84 that points to it.

If you want to put everything back to the way it was then,

$ sudo cd /Applications/freesurfer/7.2.0
$ sudo rm MCRv84
$ sudo mv  WAS_MCRv84  MCRv84
