Uutf is an non-blocking streaming Unicode codec for OCaml to decode
 and encode the UTF-8, UTF-16, UTF-16LE and UTF-16BE encoding
schemes. It can efficiently work character by character without
blocking on IO. Decoders perform character position tracking and
 support newline normalization.

Functions are also provided to fold over the characters of UTF
encoded OCaml string values and to directly encode characters in
 OCaml Buffer.t values.

Bug#793192: ITP: suitename -- categorize each suite in an RNA backbone

2015-07-22 Thread Andreas Tille
Package: wnpp
Severity: wishlist
Owner: Andreas Tille

* Package name: suitename
  Version : 0.3.070628
Upstream Author : David C. Richardson
* URL : http://kinemage.biochem.duke.edu/software/suitename.php
* License : free license
  Programming Lang: C
Description : categorize each suite in an RNA backbone
Suitename is a program that supports the ROC RNA Ontology Consortium
consensus RNA backbone nomenclature and conformer-list development.
 .
From dihedral-angle input for a specific RNA structure (usually from
Dangle), Suitename categorizes the RNA backbone geometry of each suite
(the sugar-to-sugar version of a residue) either as an outlier ("!!") or
as belonging to one of the 53 defined conformer bins. The output is
either a one-line-per-suite report, or a linear conformer string (as
shown below the image here) in one of several variant formats. Suitename
is built into MolProbity, producing entries in the multi-criterion chart
for an RNA model and also a suitestring file.

Remark: Thies package is maintained by the Debian Med team at request of
Michael Prisant. The packaging can be found at
git://anonscm.debian.org/debian-med/suitename.git

Zeal is a simple documentation browser. It can download documentation
for various languages/frameworks/libraries and provide a unified way to
look up them.

The project layout looks strange, so it might need extra effect to pack

Description : Lightweight cryptographic signing and verifying tool

Similar to GNU Privacy Guard (GPG), signify is the tool which
OpenBSD uses to cryptographically sign its releases, so that
you can be sure that you are actually getting a release made by
OpenBSD, as opposed to a malicious forgery designed to look
the same.

Signify's usage is not limited to OpenBSD's releases, however -
it can be used to sign any software.

So that it will work on Linux, the version of signify provided
in this package is not exactly the same as the version provided
in OpenBSD's CVS tree; however the upstream changes are
frequently merged.

Description : hashing tool supporting several hashes and recursivity

 Hashrat is a hash-generation utility that supports the md5, sha1, sha256,
 sha512, whirlpool, jh-244, jh256, jh-384 and jh-512 hash functions, and
also the HMAC versions of those functions. It can output in 'traditional'
format (same as md5sum and shasum and the like), or it's own format.
 .
Hashes can be output in octal, decimal, hexadecimal, uppercase hexadecimal
 or base64.
 .
Hashrat also supports directory recursion, hashing entire devices, and
generating a hash for an entire directory. It has a 'CGI' mode that can
be used as a web-page to lookup hashes.
 .
This tool is useful in forensics investigations and network security.

Simple On-screen Keyboard with macros and easy layout creation.

Comment: I find this on-screen keyboard better that what is currently
in Debian repos (florence/gok). It's easy on the eyes, themeable, has
macros, several layouts, mouse control ability, integrates well with
lock screens, and has nice settings. You can try it by grabbing it's
package and python-virtkey from http://packages.ubuntu.com. No
problems with it so far. Great program.

Bug#790408: Please help clarifying licensed (Was: python-dendropy_4.0.2-1_amd64.changes REJECTED)

2015-07-22 Thread Andreas Tille
Hi Jeet,

unfortunately I did not received any answer from ftpmaster what to do
next. Since I really want to run the test suite when the package is
built I wonder whether you could include the needed data files right
into the download tarball and add the information you gave below about
the license of these data. This would solve the trouble ftpmaster
seems to see in these "extra data files".

Is this an option you would consider as possible?

Sorry for the long delay but I have no influence on this.

Kind regards

   Andreas.

Bug#793293: ITP: ruby-deep-merge -- recursively merge Hash elements in Ruby

2015-07-22 Thread Apollon Oikonomopoulos
Package: wnpp
Severity: wishlist
Owner: Apollon Oikonomopoulos

* Package name: ruby-deep-merge
  Version : 1.0.0
Upstream Author : Steve Midgley, Daniel DeLeo
* URL : https://github.com/danielsdeleo/deep_merge
* License : MIT
  Programming Lang: Ruby
Description : recursively merge Hash elements in Ruby

Deep Merge is a simple set of utility functions for Hash. It allows
merging elements inside a hash together recursively. The manner by which it does
this is somewhat arbitrary (since there is no defining standard for this) but
it should end up being pretty intuitive and do what is expected.

This package will also allow hiera to support the deep merge lookup type. It
will be maintained under the Debian Ruby Extras team.

You are correct - it does not make much sense on the Blends page. I
have not verified before asking for it. I'll remove it again from the
tasks (which does not mean that I will refuse SoB for sure ;-)).

> Or is the plan to just document the dependency, but not have it show up

Further remark on the package after having a sponsoring look: Is there
any specific reason to name the source package gpaw-setups and the
resulting binary gpaw-data. For a single binary package it is more
convenient to choose the same name for both. I'm asking just for the
sake of interest since if you decide later for a name change it needs
another pass through the new queue.

Moreover I did two commits to Git:

   1. cme fix dpkg-control
   - fixing Vcs-Browser
   - fixing line breaks in long description
   - does other stuff for normalinsing.
-> please do do in future or fix the resulting lintian issues
 otherwise

   2. Added missing ${misc:Depends} as lintian was asking you to do

The last commit saying "Upload to new" is not really true until you
comment on the naming choice.

Kind regards

  Andreas.

I had a sponsoring look at gpaw. Also here lintian should claim
Vcs-Browser. The easiest way to fix this is to use

cme fix dpkg-control

Moreover I'm afraid ftpmaster will not accept this package since there
is a policy to refuse new Python 2 only packages. Could you check
whether gpaw could be ported to Python 3?

we have discussed the reason why gpaw-setups (gpaw-data) should be shipped
by Debian.
The discussion starts here:
https://lists.debian.org/debian-science/2015/07/msg00033.html
I can add that the potentials included in gpaw-data can be also read by
Abinit.
I CC Michael Banck on this.

gpaw-data has been also decided during
https://lists.debian.org/debian-science/2015/07/msg00033.html
I think this is because similar packages, abinit-data
quantum-espresso-data, used this naming convention.

OK thanks. There is a new GPAW release (just today), but this requires
python-ase-3.9.0 which
is not in Debian yet. gpaw-data (or gpaw-setups) stays the old one.
I think we just continue with GPAW-0.10.0 and make package update later.

This is only half the truth -- there are closed bits that are needed to
enable the "DNA" feature.

The source tarball also contains patched versions of not quite up-to-date
versions of some software:

- tcpdump
- libpcap
- snort

Do you have plans to get any of those changes integrated into existing
packages?

Cheers,

May be you file a bug report (severity wishlist) against python-ase "new
upstream version available". When doing so it might be sensible to
suggest maintenance in the Debian Science team. This would enable us
to act more quickly and do a team upload of the package.

Bug#793313: ITP: hawtdispatch -- libdispatch style API for Java and Scala

* Package name: hawtdispatch

Description : libdispatch style API for Java and Scala

HawtDispatch is a small thread pooling and NIO handling framework API
modeled after the libdispatch API. libdispatch is the API that Apple
created to power the Grand Central Dispatch (GCD) technology in OS X.
It allows one to more easily develop multi-threaded applications which
can more easily scale to take advantage of all the processing cores
on a machine. At the same time, it's development model simplifies
solving many of the problems that plague multi-threaded NIO development.

2015-07-22 Thread Jeet Sukumaran

Hi Andreas,

In revision 2b42439, I have:

(1) added the test data files to the source bundle manifest

(2) added/extended the LICENSE.rst file to explicitly discuss terms of
the test data files (as well as other files)

(3) added a note to the README.rst to refer to LICENSE.rst

(4) updated/added the boilerplate license/copyright statement in all the
Python files to refer to LICENSE.rst.

Before I tag, push and publish a new release, is it possible to verify
that the current changes are up to spec?

Thanks.

In the case of (a), the data is from GenBank, and thus in public domain.

In the case of (b), the original data is also available from the public

In the case of (c), no program we have used places any restriction on their

So, in all cases that I am aware of, the test data is public domain. We do

This was needed to run the unit tests which is usually a part of the
Debian package build process. For the moment I droped this data set and
switched of the test. I would like to suggest to provide a workaround
for the case that the test data are missing. Some kind of printing

===
The unit tests can not be run without the test data tat are missing
cuurently. If you want to obtain these data you could use the
following code:
< script above or something like that >
===

IMHO this would be an advantage for all DendroPy users in general.

In any case it would make sense to drop some explicit LICENSE file
in the testdata directories to clarify the additional concern of
Debian ftpmaster in case we might decide to add these data at some
later point of time.

Kind regards

Andreas.

Would not this name be a bit too generic for such special software?
Maybe rna-geometry-suitename would be a better fit in the archive?

Platform support library for libCEC. It includes C++ wrappers for
platform-specific atomic operations, threading, sockets and also
string utilities.

This package provides the necessary files needed for development.

Upstream uses the "platform" and libplatform name but I found those too
generic for the archive and I'm trying to convince them about that here:

This package is a dependency of next libcec release which is needed by

This fork of openssh client/server provides a set of patches to boost
performance of ssh connections, either with None cipher (in local secure
environments), multi-threaded ciphers, adaptively growing buffer etc. It would
be a very nice addition for Debian installations on computing infrastructure,
especially in light of 10Gbit interconnects becoming more accessible.

Above I have pointed to the github repo which is current "main" repository
hosting the patches. Upstream's original page is

Hello,

I took the liberty of upgrading the repository on Alioth [1] to CZMQ
3.0.2, and uploaded the resulting packages to Mentors [2]. I added 2
backported patches, fixed some warnings and other changes.

If it is all right with you, I will take over maintenance of this
package and try to find a sponsor to finally upload it to Debian. The
RFP is now 4 years old! :-)

I already am the maintainer of the internal build of CZMQ at Brocade, so
I am already doing this job for the company. Might as well do it for the
community too!

Thank you very much for your work on this package.

Kind regards,
Luca Boccassi

Bug#793192: ITP: suitename -- categorize each suite in an RNA backbone

I agree that the name is quite generic and the authors tend to choose
such names in general (I did not yet packaged their software "probe").
However, in this case I think the chances for name space pollution is
not that high and decided to keep the name.

I could be convinced to change the name (of the package - I would like
to keep the name /usr/bin/suitename) if I get more responses like this.

Kind regards

 Andreas.

Bug#793192: ITP: suitename -- categorize each suite in an RNA backbone

2015-07-22 Thread Michael Prisant
Perhaps king-suitename and king-probe would be good names for the packages
(or suitename-king. and probe-king) Clearly the probe executable can't be
called probe because as Andreas has pointed out this name is already in
use. But I like the admittedly inconsistent idea of retaining the
suitename executable name because at least that change won't need to be
propagated into the King source.

A possible added advantage of this type of naming would be to differentiate
between the program version found on the kinemage site which are suitable
as both standalone and king callable and the the latest versions in the
rlabduke repo at github which may or may not be king-callable.

I'll try to see if I can get a word regarding strong preference from the
authorship group and if successful forward their preference to this list.

Thanks for this discussion and response

Michael
