I'm not sure the best method of getting the right keywords. Your data
from the web server logs shows you the searches that worked and sent
people to the sage site. What they do not show, which is probably the
more useful, is keyword searches which did not cause someone to click
a link to sage, but would have usefully generated such a link. But I
don't know any way of getting that data. It's probably not possible,
although perhaps there is ways of getting this sort of thing from
search engines.

Would it cost any less to get "mathematica" if it was combined with
another word, so one only got the advertisement to appear if someone
typed "free mathematica"?

I would have thought one of the largest markets for Sage would be
those that know of Mathematica, but can't afford it. The top Google
hit for when using the two keywords mathematica and free, is:

Since that is a forum, I've just added a mention of Sage. So you now
appear on the top hit for "free mathematica" - albiet only on a
forum.

The next two are WRI websites. Somehow I don't think they will let you
add a link.

which looks to be more for pirated software, as he wants to download
version 5.0 of Mathematica for free. Sage is #6 in that list, so you
should be pretty pleased with that.
