You can safely just do the following from SAGE_ROOT
  touch s/spkg/installed/clisp-2.41.p3
and continue with the ugprade.

The only reason for that patch was to fix some build problems on some
gentoo systems; if you've already built a previously
clisp you don't *need* to rebuild it for this upgrade.

Alternatively, do

   rm SAGE_ROOT/spkg/standard/clisp*

then just restart the upgrade (I've removed the patching part of spkg-install,
since it evidently doesn't work on some systems).
