Dan and I are making good progress tracking this down. So far we have determined that there is a compatibility problem when using the -R (--relative) option between some older versions and 2.6.1, but only in certain circumstances. For example, the problem shows up between 2.5.7 and 2.6.1, but not between 2.6.0 and 2.6.1. I should have this nailed down soon.
