It sounds like a case of the "dualing boot managers". I successfully boot
between NT and Linux using lilo. My solution was to install NT on a
dedicated HDD (hda). After booting successfully into NT I shut down the
system, moved hda to hdb (and configured nt hdd for slave operation)
installed another drive (hda) for master and installed Linux. After
successfully booting into Linux I modified lilo to reflect the presence of
the NT hdd (hdb) and all is well. For the case where you are sharing one
drive, hda between linux and NT, you can install Linux after you install nt,
choose the option not to install lilo, and use the nt boot manager to boot
into linux.
