Could it be because / never really fills up? I distinctly remember the
system will ALWAYS leave room on the partition, but disallow further writes
to the partition when it gets close to filling. Reason being is a full /
partition is as good as impossible to fix.

Why not just reduce your /usr and give it to /?

Looks to me 3.9Gb is severe overkill for /usr? Most I've ever used on /usr
is 1.8Gb.
