I've encountered this same thing on my FreeBSD server. I believe MySQL is
just buggy on high loads (>300-400 concurrent users here).
Tweaking certain timeouts in /etc/my.cnf mentioned in the URL has helped a
little.

Start an FTP download of a file of several megs. If the speed stays
constant, this should not be a legendary half/full duplex problem.
