I feel your pain with this one.

On my Roadeo the front brake pads are at the bottom of the slots and
the fork has 45mm between blades.  With the Shimano brakes I could
still get a 37 in there with a little balck magic to get it in and
out.

The rear is another story.  The bridge is so low that the pads end up
mid slot, and there is barely 8mm between the JackBrown and the
brake / bridge.  In every other way I love this bike.  If I was
swimming an frames and had not liked absolutely every other thing
about this bike I would have been bitching about it more than this by
now.  But that rear bridge will forever limit my abilty to run fenders
with a JB or throw in a 37mm something from schwalbe for rides like
next weekend.  Still I love the bike, it  is the nicest one I have
ever owned, and I will ride the hell out of it.

In your case it is very odd to have the front comes up short in the
clearance department.  Does the bike track straight?  If the fork had
been re-raked, intentionally or not, it could be geometrically
possible for it to come up a little short like that.
