I am pretty sure that there are rental cycle services in large cities like 
Tokyo and Kyoto, but I have no experience with them.
One shop I know of is Ehicle near Shinjuku, Tokyo.
They have Bike Friday's Pocket Companion for rent.

If you prefer to ride in rural areas, you can rent bikes at Shimanami 
(http://www.go-shimanami.jp/global/english/bicycle/) or Hida 
(http://satoyama-experience.com/activity/cycling/tour/standard/), to give 
two examples.
They are both far from Tokyo and Kyoto, though.

In any case, you must be careful to avoid heat stroke, since it will be 
(relatively) hot and (very) humid in summer.
