Just so you know, using the Amtrak planner can be quite deceiving. It depends what you select for departure and destination. For example, I also live in the SF Bay Area, and if I put Emeryville to Ventura Amtrak will send me down the central valley on a train, and transfer to a bus in Bakersfield to get to Ventura. But if I put Oxnard as the destination (right next to Ventura) I get to take a train the whole way and take my bike without boxing it (add'l fee). In other words, play with both departure and destination to see what's available.
