I've allready opened a bug on their bugzilla after we wrote last. Since I hand patched the 1.24st with the stuff you changed from 1.24 -> 1.25 to see if that helped and it didn't 100% fix the problem.. I suspect this being partly to blame on the ST patch set.
When emerging qmail-scanner with SA 3.02 :
Something like spamc for SpamAssassin detected - but not correctly installed (didn't include a "X-Spam-Status" line in output). Please read Q-S FAQ if you want it - especially check that spamd daemon is running. Ignoring...

I'm running spamassassin 3.0.2-r1 and Q-S 1.24st
I didn't see any SpamAssasin detected - but not correctly installed errors during the emerge. As a matter of fact I didn't see any SpamAssasin detected line at all. There is a fast_spamassassin line. Is that all I need? Let me know if there is something that doesn't look right. Here's my Q-S build info:
