I've finally zeroed in on the problem- nothing to do with qmail-scanner.
In the clamav.conf file one of the directives changed since version 0.70:
DataDirectory is now DatabaseDirectory. I stumbled over my own feet by keeping the old config file rather than rewriting the new one. What threw me off was the fact that both the clamd daemon, and it's client clamdscan worked from the command line despite the erroneous directive. Only when calling from qmail-scanner-queue.pl did it fail.
