Same thing is done in several other programs as well (Chimera
(http://www.cgl.ucsf.edu/chimera/) utilizes a few external programs,
rTools for Pymol (http://www.rubor.de/bioinf/pymol_rubor.html) does the
same).
Hence, as far as I concern, it does not matter what License MSMS
features, since PyMol would take care only of MSMS' data output.
Although this is a quick sollution, especially for the experienced user,
it enlarges the complication of installing a program, which works only
partially unless you obtain install and configure a bunch of external
programs.
Having a fully integrated set of tools which are shipped together with
the main program would make life much easier.
