Amavisd doesn't reject PDF files unless you've done something silly such as making .pdf a banned file type. Don't do that. Clamav doesn't reject PDF files unless you've done something silly such as enabling PUA "Potentially Unwanted Application" detection in clamd.conf. Either turn PUA back off (the default), or add the offending signatures to a local.ign2 text file in the clamav directory.
