I assume you are/were using cyrus imap server. in this case you should have backed up/restore the cyrus mailboxes also (and maybe sieve dirs as well), not just the emails dir. please refer to cyrus support at http://www.cyrusimap.org/mediawiki/index.php/Support for further help, as this is the postfix mailing list, which does not handle the mailboxes and emails setup you vaguely described.
