Virtual alias mapping is implemented by the cleanup service.

By default, smtpd and pickup both use the same cleanup service.

Perhaps you have overrides in master.cf that 

a) use different cleanup_service settings.

b) use different receive_override_options settings.

Or:

c) multiple Postfix instances with different main.cf settings.
