You manage this one of two ways:
(1) Make all your alterations in the muso database. As you rightly say
this does not write to the track embedded tags but if you only ever use
muso to browse your music, does this matter?
(2) Use mp3tag or similar to set your tags correctly, have LMS scan and
pick up these tags, and synch regularly with muso. You can set an option
in muso to say that LMS is the master, so it will bring in changed tags
also. This way both LMS and muso is using consistently tagged data so
you can use either to browse and play music.
