We came to this conclusion after I tested the 8-pin version of this chip, which doesn't give me any issues on my device (modded TP-Link EAP245v1) with a 5.4 kernel. The Fritz!Box 4040 uses the (larger) mx25l25635f, but also the 16-pin package. This might be a red herring, but at this point we're out of ideas on what might be the cause.
