It seems that the Conffiles section of /usr/lib/opkg/status should contain one conf file per line.
The Buildroot uses opkg on the host now, so your patch should be obsolete.
Related to this topic, I was wondering why the sysupgrade script keeps a list of files defined in the script instead of the the conf file defined in opkg?
This feature was blocked due to the format differences you spotted.
If someone is interested I've made a patch to save the conf files defined in opkg.
