Appreciate the report, but it works fine for me on the latest development master. My suggestion if you have a version from Nov. 2014 is to download and compile the latest code from GitHub, e.g.: https://github.com/openbabel/openbabel/archive/master.zip We certainly try to keep the development version as stable as possible, but it's entirely possible there was a commit last fall that caused problems for Mol2 files. In short, if you're going to use the bleeding edge, you have to be willing to keep it up, particularly if you find a bug or crash. Let me know if the latest code on GitHub works for you as well.
