Have you tried to simply set the color for deleted messages to black on
black (or whatever bg color you are using)?

Here's what I have in mine:
     color index      black      black  "~D"         # Deleted

It's quick,  easy to set up,  and removes it from sight.  Then once you
are done,  you can synchronise your box,  and get rid of them.
