Hmm, on the console of my linux machine, it is easy to use alt-left
and alt-right to switch back and forth between virtual consoles.
Then, when I see the message "waiting for emacs", I just jump over to
the other console using alt-right.

I've never tried to do it that way.  Have you tried suspending mutt
when it says "waiting for emacs" then typing fg 1 which should bring
up the suspended emacs session.  Then, when you are done typing,
suspend emacs and type fg 2 to bring mutt back.
