Actually, that was a bit unclear.  What happens for me is that Mutt
will report something like "New mail in folder =alistfolder" when I'm
reading another folder, but =alistfolder doesn't have new mail...
The display in the folder browser is correct though, no N flag.

On second reading of your message, it sounds like you have wrong flags
in the folder/directory browser.  That sounds more like a mbox folder
problem, the timestamps being wrong.
