What does your MAIL environment variable contain?  Eg. on my system it
points to ~/Mail/INBOX (which is a Maildir-style folder) and I have no
problems with the setup, Mutt reads this folder on startup by default.

You should refer to ~/Maildir as the folder name, not ~/Maildir/new/
-- Maildir-style folders are never accesses via the new and cur
subdirectories, these are all handled by the MUA (Mutt).
