As I understood from the OP it applies to the case where 
* you have a module that implements public functionality
* this module requires a collection of 'helper' modules (included)
* the helper modules are not generally usable and provide
  no public functionality.

So there's no need to add these helper modules to the indexes. it might
even be undesired since the names of the helper modules might be
misleading.

This applies even more to applications where you have a single
user-visible script and a collection of helper modules that are of no
general use.
